The Falconets’ fourth goal came in the final moments, with substitute Igbokwe unleashing a long-range screamer to cap off the match.
Despite finishing level on points with Germany, the Falconets placed second in the group due to an inferior head-to-head record and goal difference.
Nigeria will now face the top team from Group E, either Japan or Austria, in the knockout stage on September 13.
