His absence included missing World Cup qualifiers and sitting out eight Major League Soccer games, although his team still leads the MLS Eastern Conference.
At 37, the former Barcelona star marked his first start in three months with a commanding performance, playing the full 90 minutes.
Philadelphia took an early lead with Mikael Uhre scoring just 58 seconds in, but Messi equalized in the 26th minute, cutting past a defender and scoring after a pass from Luis Suarez, following a setup by former Barcelona teammate Jordi Alba.
Messi then put Miami ahead four minutes later with a goal assisted by Alba and later set up Suarez for Miami’s third goal in stoppage time.
