Arsenal, who won the tournament under its previous format in 2007, will play the second leg at home against Real Madrid after advancing as group winners.
This marks the first time three English teams have reached the last 16 of the competition.
If Arsenal progress, they will avoid facing another English side until the final, as they are set to meet the winner of Bayern Munich vs. Lyon in the semi-finals.
Meanwhile, either Chelsea or City will face the winner of the quarter-final between two-time German champions Wolfsburg and reigning titleholders Barcelona.
The draw sets up an intense period for Chelsea and City, who will now face each other four times in just 12 days across three competitions.
